[HTCondor-users] Running FMRIPrep/FreeSurfer on HTCondor



Hi all –

 

Hoping (assuming) I am not the first researcher to run FMRIPrep on HTCondor. I have two hopefully easy questions for anyone that may have done this before: 

 

  • I am trying to just use fMRIPrep through the docker image. According to the online tutorial, I have included the following in my submit file:
    • universe = docker
    • docker_image = sheyn/fmriprep:latest
    • But I am getting the following error (when I run the submit file interactively)
      • Job is held: "Error from slot1_2@xxxxxxxxxxxxxxxxxxxxxxxxxxxxx: Unable to find image 'sheyn/fmriprep:latest' locally Error response from daemon: pull access denied for sheyn/fmriprep, repository does not exist or may require 'docker login': denied: requested access to the resource is denied ".
    • Any thoughts? Am I using the wrong tags?

 

  • Next, the fmriprep-docker command also wants me to give it the path the FreeSurfer license file. Anyone know where FreeSurfer is stored?
    • A couple of years ago I used FreeSurfer from the /gluster directory, but I am not sure that still exists anymore. Any help would be appreciated!
