They are on all of the machines. I am trying to run matlab.bat on the
cluster computers. It basically calls executables and runs matlab. All
of the executables are downloaded on the computers already. I was
thinking that it should be able to pick up where matlab is located on
the cluster computer but maybe I was wrong.

I think he said the executables were already on those machines.
How do you know which executable is on which machine?
Do they have a common name? or a name related to the machine?

Yes, I think so.
Why don't you submit all of the executables and a script to pick the
appropriate one for execution. You need to do this on the Vanilla
universe.
If the executables are large, can you submit them as a tar file or
something then just extract the one you need one the machine when
the job is running?
