Ah I see. Then I think a wrapper is the right option:

#!/bin/sh
SOME_VAR="$_CONDOR_JOB_IWD" exec ./runmystuff "$@"

Set "transfer_input_files = runmystuff" if necessary (i.e. the executable
isn't on all startd hosts and is not on a shared directory)
