I suppose the question was not specific enough. What is it that you
are trying to achieve that the vanilla MSI does not do that would
require you to go to the trouble of creating a custom MSI.

And the answer is no, there are no known problems, though I do not
believe we use a version of WiX as recent as what you did. I'm not set
up to try to replicate your situation right now, though I'll give it a
shot Friday once I'm back in the office.
